A prototype trial unit for the Gundam Mk-II developed by Titans using technology from the Gundam Development Project. The Gundam Mk-II featured many new technologies, such as panoramic monitor and movable frame, with no regards to cost. As a result, its performance is extremely high. However, it was very poorly balanced, making it difficult to draw out its full performance. Though its firepower and mobility both exceeded the Gundam Mk-II's, it was far less durable.

The Prototype Gundam Mk-II was piloted by Zero Murasame, the first Cyber Newtype created by the Murasame Newtype Laboratory. However, Zero would eventually turn on his creators, single-handedly destroying the entire Murasame Lab in the Prototype Gundam Mk-II. He would also steal the blueprints for the MRX-009 Psycho Gundam from the lab.

Depending on whether the player controls the Earth Federation Forces or the Principality of Zeon, Zero would break through the air defenses of either Jaburo or Side 3 in the Prototype Gundam Mk-II and offer the Psycho Gundam blueprints to either General Revil or Gihren Zabi in exchange for a cure for Cyber Newtypes. He would also offer General Revil the blueprints for the Prototype Gundam Mk-II, allowing more units to be manufactured.

Alternatively, when playing as the Titans, the player can develop the Prototype Gundam Mk-II by first developing the RX-78GP01 Gundam "Zephyranthes" and the RX-78T Gundam Titans Version.

In the Zeon disc opening of Gihren's Greed: Blood of Zeon, a Prototype Gundam Mk-II is deployed during a Zeon attack on Jaburo by two MS-09F/trop Dom Tropen and the stolen RX-78GP02A Gundam "Physalis". The Prototype Gundam Mk-II destroyed the two Dom Tropen with its prototype beam rifle and prototype beam saber, before confronting the "Physalis" just as it was about to fire its atomic bazooka at Jaburo's central block.
